用单数：The pronunciation of the two countries is different.

1. Two countries or two words or something else? —— In my opinion, the use of " two countries" here  is meaningless.

2. pronunciation 是表示动作的名词，具有抽象意义，与 of 后的宾语是动宾关系，不是说这两个单词有各自的发音，而是“对这两个单词的发音”，故使用单数。因此 of 宾语的单复数不影响它使用单数。又如：

You should bear in mind the correct pronunciation of the words while learning English. 

学习英语的时候你要记住单词的正确发音。
